So far, we focused on the rhizobial arginine catabolic pathway: arginase and ornithine cyclodeaminase are concerned in L-arginine degradation to L-proline via L-ornithine. To test this speculation, we cloned the genes of L-arginine 3-hydroxylase, arginase, and ornithine cyclodeaminase and overexpressed them in Escherichia coli, with subsequent enzyme purification. After characterization and optimization of each enzyme, a 3-step procedure involving L-arginine 3-hydroxylase, arginase, and ornithine cyclodeaminase (on this order) was performed utilizing L-arginine as a starting substrate. We performed three units of unbiased molecular dynamics simulations for every system together with PFN1WT, PFN1T109M, and PFN1G118V (three 200-ns simulations for each system).
